you'll be totally fine. I have the GFC superlite on my prinsu cab rack, not on a bed rack or camper shell. there is quite a bit of overhang in front and in the back. holds up great even after washboard roads. you can check out pics of how mine is mounted on my profile.
decided to do the “viper cut” on my front bumper. used a dremel and cleaned it up with some edge trim.

you can get a manual in a TRD sport (access cab or double), OR (just double) and PRO (just double) for the 2022 model year. I want to say they made OR access cabs in stick in '16 -'18. my 2020 OR is manual
only thing different from my OR and a PRO are the hood scoop, suspension, and tacky TRD letters on the head rest. got a better suspension than the PRO and still came out way way cheaper. plus they never made the PRO in quicksand.

experiencing the same as OP. My 2020 OR makes more a clunking noise rather than a grind from shifting to1-3. Shifting from 4-6 is smooth. My clutch pedal started squeaking around 5k miles and they have "re-greased" twice already and the sound is starting to come back again. currently at 19.5K...
