This is where all my* recovery gear is stored. I would prefer that they are more accessible from the outside of my truck for quick access, but I also don't plan on getting stuck. My recovery boards are mounted on my roof rack.

OVTune can be done anywhere and by anyone if you decide the buy the kit and license. However, I know there is at least one person down south that may be authorized to run OVTune for others. I'm in Dallas and I know @Mr. Nobody has plans to make it down here some time this year, so I'm waiting...

IMO, ride quality will suffer with larger tires, especially with something like MTs. It may take a couple thousand miles for the tires to soften up, but what are your tire pressures set at? If they're high, you might consider lowering them so they cushion around bumps a little more. Yes, a high...
In that case, going up to 33s, it won't be a problem on a TRD Pro without any major modifications. Every tire manufacture is a bit different on actual measurement of 33", so do a little research on that side. At the minimum, you may need to set caster as positive as possible within spec to clear...
Exactly what are you trying to achieve?
A couple inches just for looks? A couple inches to clear bigger tires? Do you want to keep your TRD Pro suspension parts or get rid of them? Some background will help us give you better recommendations.
I would just follow the schedule recommended by Toyota and adjust accordingly if you’re driving your Tacoma harder than normal. I think if Toyota really wanted us to come in much earlier than that, they would have recommended it.

Either way, you'll be getting an upgrade. There are a couple of factors you need to determine, if you haven't done so already.
How are you using your truck?
Is it just a daily driver?
Light to moderate off roading?
Fully loaded for camping? 1...
I run a dual battery, but my second battery is on the passenger side. I haven’t heard any bad things about it yet and hope not too.
Just curious, did you share with Genesis what happened? It may be something they want to look at and consider
